It seems that only DB2 UDB for Windows, Unix has the concept of an instance. An instance (sometimes called a database manager) is a complete environment which can have its own databases. Multiple instances may be created on the same machine.
The database manager configuration file is created when an instance of DB2 UDB for Windows, Unix is created. It contain parameter values that define the resources allocated to the instance.
