This has nothing to do with Mainframe COBOL.
In future, please post in the correct forum.

Well, good luck with this one. You did not tell us which characters are becoming unprintable characters (both the mainframe characters and what they were changed into), you did not give us the SMTP statements you are using, you did not give use anything except your statement of the problem. We cannot read your mind since this is not psychic day, so we have nothing to help you with.

That i also do not know which characters are becoming unprintable,
Utiliity = IEBGENER
SYSUT1=INPUT FILE(with nonprintable charactes)
SYSUT2=(B,SMTPSERV)

Output of SMTPSERV is giving printable characters

You are not telling us everything -- the input file to the IEBGENER should be the sequential file; yet you're now stating that it has nonprintable characters.

So repost, giving us the job flow starting with the file that you know does not have any unprintable characters going through the SMTP step. You also will need to post the SMTP statements (HELO, MAIL FROM, RCPT TO, and so forth) to see how they are being done.

Why not -- a simple BROWSE or EDIT under ISPF and you can see the file -- so where's the problem?

It sounds like you've decided you have a problem -- possibly on no evidence -- and expect us to resolve it by reading your mind. This is not psychic day so we're not going to be reading minds today.
