There is a option in lotus notes to send secure message by clicking send secure massage.

It seems that when we send secure mail from Lotus notes, it sends the mail content to securemail.xxyyzz.com/ and creates a link to the server and sends that link only to the mail id which is outside lotus notes. I think this is done by Lotus notes MIME setting for sending secure emails.

Can anyone please tell me if it is possible to send secure email in the same way from XMITP or IEBGENER tools from mainframe jobs?

Talk to your site support group to see what is running at your site. There are ways to support secure connections in TCP/IP on z/OS but they are not installed as part of the base system -- they are optional. There's no way we can tell if your site has installed the optional components or not.
