Can someone explain how does data is transmitted from batch window into UNIX box and back again from UNIX box to batch window and also
how does data is transmitted from batch window into MQ Series and back again from MQ Series to batch window

It depends upon the application. There's not just one way to transfer data between batch and Unix systems.
